There is talk in the forum thread for Enderstorage about nerfing the enderchest so it needs to be broken with a pickaxe enchanted with silk touch to encourage use of the enderpouch. So I am wanting a way for the turtles to use ender pouches or the ability to use a silk touch pickaxe with a turtle.

interesting idea, I think they can just spoof turtles to always be able to pick up the chests

It would be cool. Maybe you put silk touch pickaxe into turtle's inventory and then use turtle.digWithItem() or something like that? It would consume pickaxe's durability like normal player would.

I don't see why we have to change our turtles behavior because another mod has changed theirs. If the ender pouch is a item in an inventory, then I doubt we will add special case interaction with it. And there are no current plans to have silk touched turtles.
Of course a peripheral could do it.

I was thinking in general. For example you also cannot use fortune pickaxes which yeild more minerals.
Maybe you could craft turtle with enchanted pickaxe, but it will break after certain amount of time (turtle will turn into regular turtle)?

I'm afraid Ender Turtles (with Mojang Ender Chest as inventory) would be considered OP too. Even with inventory limited by 3*3 slots.

Not to mention that isn't even possible with the way that Mojang ender chests work (their inventory is linked to the player that opens it). It would be possible to store the name of the player who crafted it, but even that would be difficult.

For Ender Turtles not only crafting player should be stored somehow, but also other players should be prohibited to open GUI of that turtle. No other ways to protect from stealing.

Nah, vanilla ender chests are completely incompatible with any sort of automation because they are binded to players. Which sucks. I wish there was a config option if ender chests are per player or not.
But Ability to craft turtles with enchanting pickaxe into temporary mining turtles would be nice. I never really used enchanting system because drills from IC2 do their job, but with easier enchanting 1.3, I might give it a try.

How does that make them incompatible with automation? I guess the general problem is interactivg with an item in the inventory. The turtles cannot (and could not) interact with enderpouches before, however 'place an enderchest and use that' was a workaround that made the pouch problem not worth solving.
With it as a peripheral, could you have a wirless mining tutle with an enderchest peripheral?

Because turtle's inventory is a crafting player's ender chest's inventory. If someone steal your EnderTurtle he can steal from your Ender Chest all items all the time. So look at this half-joke suggestion:
Black Ninja - black colored turtle. Remembers its crafter instead of inventory. Inventory is 3*3 connected to Crafter's Ender Chest's left 3 columns. Has no GUI at all. Do not read disks at startup. Programmed by crafting it with Floppy Disk in players GUI (not in Crafting Tables). Explosion/Pickaxe resistant as Obsidian.

So it should not be an issue if they make the change to the ender chest. If its something you use get the periph and are worried about just get the periph.
