Is there a lua command I can use in my lua codes to close the console window?

Nope, sorry. Only thing you can do is make a redstone signal open a piston under where the player is standing then have them fall into a water stream which backs them go back 8 blocks, and the GUI will close.

Maybe the next update can have that. I'll suggest that.
