Okay so I have a chosen operating system on my server, but I want to make it so every computer placed will access it. I can get to the file system of the server as I self host. Do I need to put the startup and OS in a different folder in the computer/ folder in the server files?

Assuming you're running ComputerCraft 1.55 and above you can install it as a resource pack, however I must say, when I play on a server I wouldn't overly like being forced into using an OS.

Oh I have no idea how to do that, and it's not forced, but it is just like a main OS, so you don't have to use it but I use a startup that asks if you wish to start it or craftOS.

That sounds like it would be hard to automate things with those computers, as you'd have to go around to all of your machines and tell them that yes, you really do want them to boot and do something actually useful (running a player-specified startup program) every time the chunks reload.

That's why I provided a link to a topic dan200 made about how to make resource packs.
