Was the issue of turtles disappearing if you left them sitting around too long ever fixed? I haven't seen any more threads about the issue, but I haven't found anything to indicate that the problem was ever solved, either.

In current builds (CC 1.57 or later), the only circumstance in which I've lost turtles (or even seen reports about turtles being lost, sans programmer errors which send them up to max world height or something) is when trees added by mods grow over them while they're moving.
This apparently has to fixed on a case-by-case basis by the authors of the tree mods. Some supposedly work correctly, but most (notably those from Biomes'o'Plenty) seem to have the potential to wipe out turtles.

I noticed that sometimes turtles disappear when they are in the midle of moving when the server crashes

Back when Turtle OS was still 1.4, if I had a turtle excavate a chunk loaded area, left to do some exploring, then returned in a few hours, the turtle would have disappeared. It wouldn't disappear if I sat there and waited for the turtle to complete its task. Apparently, there was an issue where turtles that are idle are treated like dropped items, and disappear after 5 minutes. I haven't tried it in new versions, though.
