Can you make a custom startup program via resource pack? Also can you modify the CraftOS source via resource pack?

Yes. You can't replace the bios.lua, but all other files in the rom can be replaced via resource pack. There's also no real need to replace bios.lua.

If you've downloaded the example resource-pack then you just need to create a startup file in this folder in the zip file
